Damn, it happen again!
Any time i install a new version (subversion, subsubsubversion etc) it's removes all custom preferences such as opened/closed/hidden windows (panels), color changes in scheme (does your designer a great joker? Let he(she) works him(her)self with such color options as default for css attribute name & value in dark scheme)... and setup on update choosing color scheme is some kind of perversion.
May be some more options loses after install of a distro, you are to research this.

1) You should assign any new name for your color schemes and save it.
After that it will not be changed after reinstalling.

2) Yes, we know about inconvience with inconvenience with panels reset,
but, unfortunately, we use foreign library for it and it occurs many bugs without reset
