I'm having a similar problem with the version I just updated to 3.5.0.
When I save the changes to a file I opened from FTP it doesn't upload the changes. It only saves them locally.
This was working in the last version I had (can't remember).
I also see you added checkboxes in the preferences for FTP to automatically overwrite and automatically upload. Even after checking these and hitting apply and ok and rebooting the machine it still doesn't upload the changes.
Let me know if you need help troubleshooting and fixing this.

I just found a fix with my friend's help. You have to make sure there is a "/" forward slash in front of the remote folder setting in your FTP connection properties. In my case the remote folder is /httpdocs which makes all the Full Path properties of each file to /httpdocs/filename.php.
Then I can make a change to my remote file, hit control S to save and then look at the Output tab at the bottom to see the FTP conversation that shows "Upload file successful".
Hope this helps!
